When I delete a notification in the "Notifications" tab on the iPhone app, the notification still shows up when I log into Notifo.com. The opposite also holds true. Deleting a notification on the website does not delete it from the iPhone app. I am pulling down on the screen to refresh the view on the iPhone app.
Deleting notifications on the iPhone app only delete them from the iPhone app, at the moment. However, deleting from the website is permanent. If you delete from the website though, they will still be loaded in the timeline of the iphone app (unless you have notifications load from a newly installed app that has not loaded the timeline before). Refreshing only looks for new notifications and does not look for deleted past items and remove them.
Unfortunately this is the expected behavior at the moment. We definitely want to make these actions more global though!
